Detection of the elusive Dwarf sperm whale ( Kogia sima ) using environmental DNA at Malpelo island (Eastern Pacific, Colombia) ArchiMer
Juhel, Jean‐baptiste; Marques, Virginie; Polanco Fernández, Andrea; Borrero‐pérez, Giomar H.; Mutis Martinezguerra, Maria; Valentini, Alice; Dejean, Tony; Manel, Stéphanie; Loiseau, Nicolas; Velez, Laure; Hocdé, Régis; Letessier, Tom B.; Richards, Eilísh; Hadjadj, Florine; Bessudo, Sandra; Ladino, Felipe; Albouy, Camille; Mouillot, David; Pellissier, Loïc.
Monitoring large marine mammals is challenging due to their low abundances in general, an ability to move over large distances and wide geographical range sizes. The distribution of the pygmy (Kogia breviceps) and dwarf (Kogia sima) sperm whales is informed by relatively rare sightings, which does not permit accurate estimates of their distribution ranges. Hence, their conservation status has long remained Data Deficient (DD) in the Red list of the International Union for Conservation of Nature (IUCN), which prevent appropriate conservation measures. Environmental DNA (eDNA) metabarcoding uses DNA traces left by organisms in their environments to detect the presence of targeted taxon, and is here proved to be useful to increase our knowledge on the...

Development of a real-time PCR assay for the detection of the golden mussel ( Limnoperna fortunei , Mytilidae) in environmental samples Anais da ABC (AABC)
PIE,MARCIO R.; STRÖHER,PATRÍCIA R.; AGOSTINIS,ANDRÉ O.; BELMONTE-LOPES,RICARDO; TADRA-SFEIR,MICHELLE Z.; OSTRENSKY,ANTONIO.
ABSTRACT The golden mussel, Limnoperna fortunei, is among the most devastating invasive species in freshwater habitats worldwide, leading to severe environmental disturbances and economic losses. Therefore, management efforts would be greatly improved by methods that efficiently detect and quantify the abundance of the golden mussel in freshwater habitats, particularly in early stages of colonization. In this study, we describe a highly-sensitive real-time PCR assay targeting a 100-bp region of the COI mitochondrial gene of the golden mussel. The method was able to detect as little as 0.225 pg of target DNA. This assay represents an important contribution to surveillance methods, as well as to optimize field measures to contain and manage populations of...

Metagenomic sequencing of environmental DNA reveals marine faunal assemblages from the West Antarctic Peninsula ArchiMer
Cowart, Dominique; Murphy, Katherine R.; Cheng, C. -h. Christina.
The West Antarctic Peninsula (WAP) is the fastest warming region in Antarctica where climate impact on the cold-adapted marine ecosystem is already visible. To monitor faunal changes in remote vast bodies of Antarctic waters, efficient and informative tools are essential. High-throughput sequencing of environmental DNA (eDNA) has emerged as one such tool for monitoring biodiversity and ecosystems, as it increases detection sensitivity of taxa, and sampling is often simpler and less costly than traditional collection methods. We collected water samples from four WAP shallow (≤ 300 m) shelf regions, recovered the eDNA therein, and performed metagenomic shotgun sequencing and analyses to determine the effectiveness of this method to assess marine benthic...

Première évaluation de la diversité des communautés microbiennes planctoniques au cours d'épisodes de mortalité des moules bleues en France : utilisation de l'approche de métabarcoding pour l'analyse de l'ADN environnemental ArchiMer

Since 2014 in France, in Charente maritime and Vendée, farmed and stocks of blue mussels experienced strong mortality events. In this context, the « MORBLEU » research project (DPMA-Ifremer agreement) was initiated to explore potentially aggravating factors, associated or correlated with mortality of mussels. Here, the work is to study biotic factors in mussels environment, looking for describe diversity and evolution of microbial communities (water column) before, during and after mortality events using NGS technology (metabarcoding) for environmental DNA analysis. We present, sampling strategy used from 2015 to 2018, Material & Methods and some preliminary results.
